What can I do to sync Google apps with my Android?


I have a Google/HTC Nexus one with Android 2.1 phone. I have a domain of my own and use e-mail with that domain. So, I need Google Apps for that rather than a Google Account. However, I also want to use Latitude with Maps and I want contacts and calendar syncing to my phone. If you use the same e-mail address for the log-in with Apps and the Account, it gets confused. Does anyone know how to do this? I have tried a few things, but still don't have it working properly. What can I do to sync Google apps with my Android? I would really appreciate it. Thanks.
